چکیده

MOTIVATION The somatic mutations in the pathways that drive cancer development tend to be mutually exclusive across tumors, providing a signal for distinguishing driver mutations from a larger number of random passenger mutations. This mutual exclusivity signal can be confounded by high and highly variable mutation rates across a cohort of samples. Current statistical tests for exclusivity that incorporate both per-gene and per-sample mutational frequencies are computationally expensive and have limited precision. RESULTS We formulate a weighted exact test for assessing the significance of mutual exclusivity in an arbitrary number of mutational events. Our test conditions on the number of samples with a mutation as well as per-event, per-sample mutation probabilities. We provide a recursive formula to compute P-values for the weighted test exactly as well as a highly accurate and efficient saddlepoint approximation of the test. We use our test to approximate a commonly used permutation test for exclusivity that conditions on per-event, per-sample mutation frequencies. However, our test is more efficient and it recovers more significant results than the permutation test. We use our Weighted Exclusivity Test (WExT) software to analyze hundreds of colorectal and endometrial samples from The Cancer Genome Atlas, which are two cancer types that often have extremely high mutation rates. On both cancer types, the weighted test identifies sets of mutually exclusive mutations in cancer genes with fewer false positives than earlier approaches. Searching for Gene Sets with Mutually Exclusive Mutations

Cancer cells evolve through random somatic mutations. "Beneficial" mutations which disrupt key pathways (e.g. cell cycle regulation) are subject to natural selection. Multiple mutations may lead to the same "beneficial" effect, in which case there is no selective advantage to having more than one of these mutations. Hence we are interested in finding sets of genes whose mutations are approximat...

An exact algorithm for the weighed mutually exclusive maximum set cover problem

In this paper, we introduce an exact algorithm with a time complexity of O(1.325) for the weighted mutually exclusive maximum set cover problem, where m is the number of subsets in the problem. This is an NP-hard motivated and abstracted from a bioinformatics problem of identifying signaling pathways based gene mutations. Currently, this probelm is addressed using heuristic algorithms, which ca...

CoMEt: A Statistical Approach to Identify Combinations of Mutually Exclusive Alterations in Cancer

Cancer is a heterogeneous disease with different combinations of genetic and epigenetic alterations driving the development of cancer in different individuals. While these alterations are believed to converge on genes in key cellular signaling and regulatory pathways, our knowledge of these pathways remains incomplete, making it difficult to identify driver alterations by their recurrence acros...

An exact algorithm with the time complexity of $O^*(1.299^m)$ for the weighed mutually exclusive set cover problem

In this paper, we will introduce an exact algorithm with a time complexity of O(1.299) for the weighted mutually exclusive set cover problem, where m is the number of subsets in the problem. This problem has important applications in recognizing mutation genes that cause different cancer diseases.

Identification of RASAL1 as a major tumor suppressor gene in thyroid cancer.

BACKGROUND RAS-coupled MAPK and PI3K pathways play a fundamental role in thyroid tumorigenesis, and classical genetic alterations upregulating these pathways are well characterized. We hypothesized that gene abnormality of negative modulators of these signaling pathways might be an important alternative genetic background for thyroid cancer. METHODS By examining gene expression patterns of ne...
